My dayfile.txt got several empty rows, while it looks like the MonLog.txt files are complete. Is there a way to force Cumulus to regenerate the dayfile.txt from the MonLog.txt files?

Yes, the dayfile editor in Cumulus will generate missing dayfile.txt entries from the monthly logs (to a close approximation, given that the actual extreme values don't necessarily appear in the monthly logs).
